I'm so sorry, I have a number of requests. I did try to find them myself, but its been years since I dabbled in this fandom and I can't seem to find these fics anymore.
1. John goes through a mirror thing and ends up in a univere where he is about to marry Sam Carter, Rodney isn't part of Atlantis and John does everything in his power to get him there to help him get home (I think Sam ends up being revealed as pyschotic, having killed the other members of her team in bizzare ways for some reason)
2. Sam and John end up witnessing a number of bad memories when they are trapped in an ancient machine with Rodney. All memories are Rodneys and I think a lot of them were abusive and about his terrible woobie life
3. John somehow finds a time machine and ends up back in time to when Rodney was in college and witnesses him playing hooker because he doesn't have the money to get through college without it. He goes back to his own time and somehow convinces everyone on the expedition to give him the money they took with them from earth and brought it back to Rodney.
4.(I thought this would be found hiding in the allergy section of genrefinders, but it wasn't) AU where John had a little girl, he and Rodney had met at a museum, and in ne of the sequels, the little girl goes missing for a little while (she got off the bus to go to a friends) and Joh was freaking out and accused Rodney of not caring about them. Later Rodney ends up eating a treat that had citrus in it.
5.(and finally-- this may be 2 fics, I can't be sure). Rodney is being picked on/bullied by some marines who leave bruises on his arms. I'm almost certain there is scenes where he is made fun of, the soldiers say nasty things about him, and how he's gay etc, etc. There may have been sexual harassment as well. I do recall a scene near the end where its revealled that Radek had deliberatley stayed in the lab long past his bedtime because Rodney is still working so that he will not be left alone long enough for anything to start.
